I recommend confirming it’s registered as FIDO 2 WebAuthn and not Security Key.
It turns out, that only keys that are shown (in the “passkey”-2FA section of the web vault) as “Migrated from FIDO” are being phased out. But even those should work after re-registering them (and by that, they would be automatically registered with the newer WebAuthn protocol):

Here, also some info from Micah from Bitwarden: FIDO U2F keys are being phased out in 2025 - make sure to replace those in time - #38 by Micah_Edelblut
→ so in the end, only the older U2F protocol get’s phased out - and not older security keys in general… as even older security keys, when now (re-)registered, get automatically registered with the newer WebAuthn protocol and continue to work then…
I have a Yubikey 4 set up as a backup 2FA method if for some reason my Yubikey 5 security key isn’t available. The 4 key is registered in the Yubico OTP security key option, but I’m confused and don’t understand if I am to remove the key and re-register or just leave it set as is? If I need to remove, do I re-register it with the same Yubico OTP security key option?
The upcoming phase-out does not affect Yubico OTP.
As @grb already stated, the announced “phasing out” doesn’t affect the Yubico OTP option. Here the corresponding statement from @Micah_Edelblut : FIDO U2F keys are being phased out in 2025 - make sure to replace those in time - #34 by Micah_Edelblut
The “phasing out” only affects the “passkey”-2FA-option (formerly called “FIDO2 WebAuthn”, formerly called “FIDO U2F”).
And though I’m not completely sure, I think you could use your YubiKey 4 with the “passkey”-2FA-option. Though the key supports “only” U2F and not FIDO2, Bitwarden would still register it with the newer WebAuthn protocol…
